Don't know if the answer is somewhere around here, so I'll just ask it.
Are you able to get skeletons by putting your own minions in the prison? If no, what is the purpose of your own minions in the prison?

Note that I'm pretty sure you won't be able to get skeletons from non-humanoid units, though.

Also, the prison protects Creatures from being scavenged.

Yup, you can only get Skeletons from humanoid creatures. Those are all heroes, trolls, orcs, horned reapers, warlocks, dark mistresses and vampires. If you get tons of flies, you can either throw them back into the portal to get more powerful creatures, you can sacrifice them for bonuses or you can torture them to turn them into ghosts.

Like Duke said, imprisoned creatures aren't affected by the scavenger room. They also don't get their pays on paydays and slowly starve to death since they can't go to the Hatchery.
